W 1987 zespół rozpadł się i Morrissey podjął działalność indywidualną, zapoczątkowaną singlem "Suedehead" nagranym z gitarzystą Vini Reillym z zespołu Durutti Column. Temat stał się przebojem, podobnie jak album Viva Hate i kolejne nagrania dla wytwórni EMI. Morrissey, mimo solowej sławy, próbował reaktywować Smiths. Efektem był zaaranżowany przez muzyka pożegnalny koncert w Wolverhamton Civic Hall z byłymi członkami grupy (Andy Rourke, Mikę Joyce i Craig Gannon) w grudniu 1988. Pojemność sali skazała znaczną część słuchaczy na długą kolejkę przed wejściem na widownię.
Rok 1989 przyniósł problemy. Single "The Last Of The Famous International Playboys" i "Interesting Drug" stały się przebojami, ale recenzje były krytyczne. "Ouija Board, Ouija Board" wszedł z trudem na brytyjską Top-20, pomimo błyskotliwych wywiadów wykonawcy. Morrissey odziedziczył po Smiths ciągłe zmiany menedżera i problemy finansowe. Album Bona Drag nigdy nie przybrał ostatecznej formy, a ciekawy materiał wykorzystano jedynie w kompilacjach. Morrissey skoncentrował się na singlach (horrorystyczny "November Spawned A Monster" i kontrowersyjny "Piccadilly Palare"). W marcu 1991 wydał długo oczekiwany longplay Kill Uncle produkcji Clive'a Langera i Alana Winstanleya. Morrissey zaniechał też publicznych występów, co zdaniem licznych krytyków zwiastowało koniec jego kariery. Odpowiedzią były trasy koncertowe latem i zimą 1991. Liderowi towarzyszyli instrumentaliści z kręgu rockabilly, a entuzjazm i energia przedsięwzięcia zaprzeczała opiniom malkontentów. Ostatecznym efektem był longplay Your Arsenal łączący rockabilly l. 50. z glamem l. 70., w czym ważną rolę odegrał związany wcześniej z Davidem Bowiem realizator nagrań Mick Ronson.
W grudniu 1992 Morrissey powrócił na nagłówki czasopism za sprawą prasowej polemiki z Johnnym Roganem, autorem książki o Smiths, której założyciel zespołu przed wdaniem się w spór nie przeczytał. Efektem kontrowersji byt wysoki nakład publikacji i wtórne zainteresowanie zespołem. Nagrany na żywo album Beethoven Was Deaf( 1993) był klęską powetowaną rosnącym w USA kultem Smiths. Gorzej szło w Anglii. Występ z reaktywowaną grupą Madness skończył się skandalem. Owinięty w brytyjską flagę Morrissey śpiewał tematy ("Bengali In Platforms", "The National Front Disco"), których teksty uznano w tym kontekście za nikczemne.
Nagrany w 1994 refleksyjny album Vauxhall And I stał się bestsellerem dowodzącym, że Morrissey we współpracy z dobrym realizatorem (Steve Lillywhite) ma wiele do powiedzenia. Magazyn "Select" pisał: "Jeśli będzie nagrywał równie dobre płyty, nie będziemy tęsknić za Smiths". Był to, niestety, ostatni, pomijając kiepską kompilację The World Of Morrissey, album wydany przez EMI/HMV. Po klęsce nagranego z Siouxie Sioux singla "Interlude", Morrissey podpisał kontrakt z BMG, filią renomowanej wytwórni RCA Victor.
Longplay Southpaw Grammar z 1995 otwierał 11-minutowy temat "The Head ster Rituał" przedstawiający nauczyciela szkoły średniej w roli ofiary. Recenzenci nie byli przekonani i płyta przeszła bez echa. W 1997 Morrissey powrócił na tamy prasy. Tym razem przyczyną był proces o tantiemy, a pozwanym Mike Joyce z grupy Smiths. Morrissey i Marr przegrali, czego świadkiem na sali sądowej był również biograf-węszyciel Johnny Rogan.
